B. Specialization-specific Training Manuals
As a general rule, once you have allocated 10 Specialization points to a primary Specialization, your can craft its "Specialization Qualification" which allows you to turn a Bridge Officer into a Hybrid-Bridge Officer capable to use abilities of their career and the specific Specialization. Once you allocate 22 Captain Specialization points to a primary Specialization, you can craft its Training Manuals:

When you allocate 10 Captain Specialization points to the Intelligence Specialization, you can craft a "Specialization Qualification - Intelligence". That item allows you to turn a Bridge Officer into an Intelligence-Hybrid Bridge Officer, so that Intelligence abilities can be used.

We can make all our best Boffs in the whole wide galaxy that we had (since before DR and Intel stuff) into Intel hybrids?!?
So, I can get 5 SRO Boffs without need to purchase DR Pack?!?
I know that you are always precise with information, but is it really true and it works? Is it account/character bound or tradeable? What is cost of it?

Yes, it is true. I turned one Tactical, one Science and one Engineer into Hybrids and did the same on my entire Away Team. After I was done, I sent my Breen, my Reman, my Jem'Hadar, my Voth and my Hierarchy dude out the Airlock. 
The Specialization Qualification require one PADD, and several Training Manuals, that you can get from the BOFF Trainer. I have seen no Bind criteria, so it should be able to be traded or even sold.

UPDATE: As of the Tribble Patch Notes of February 10th, 2015, BOFFs can be converted into Training Manuals. I don't know when this is going to hit the Holodeck Server, but at least we know they are working on it.
There is one catch though, if the BOFF is bound to Character, then the Training Manual is bound to Character as well.

Hi all, got a question for you. This new training system is confusing me to no end. What steps do I need to do to train an officer in a new skill. I cannot find any guide for step by step what to do, and I am lost.

I apologize for the late reply.
Hit U to bring up your Status display and select a Bridge Officer. Hit the Skills Tab next. You can now see, what Skills that Bridge Officer already possess. You see also the Skills, that this BOFF can learn. If you have the appropriate Training Manual, you can hit the "Learn button", thereby turning in the Training Manual and paying 10,000 Energy Credits.
You can get Training Manuals from any Bridge Officer Trainer, however the Training Manuals mentioned in the OP can only be crafted by Captains.
I hope this helps a little bit.
