what is the best use for all the omega particles everyone is grabbing up during the anniversary event? is it crafting, or would a better use be to sell them on the exchange and then buy what you want?
Collecting them means you can create Omega Upgrades which you can use to upgrade your gear without using dilithium - collect and use them!

Thanks for the reply. I'm still grinding my R&D toward level 15 which is where i suppose i need to be to take full advantage of the omega upgrades for best results on top end gear.
Keep at it, you'll get there in the end! I think to get my levels up I just made loads of components! You should be able to craft the Omega Upgrades using the particles at levels lower than 15 (someone can correct me if I'm wrong)

You don't need any R&D ranks to be able to create the Omega particles.
Any ranks and Doff quality don't matter at all, the crafting time is fixed, and they don't crit.

Like Jstagg wrote, you don't need Dilithium to use these upgrades. That makes them special over normal crafted upgrades.
They also give x4 chance for a rarity upgrade, which will greatly reduce the costs of reaching Epic rarity.
If you have the time, farm as many as possible. You should be able to create them beyond the event, all you need are the
traces. Getting and using upgrades outside this event usually involves a lot of other farming, plus large amounts of EC and Dil.
One tipp: Personally I wouldn't use them on low MK/rarity stuff with random mods. Random mods usually mean you need several attempts to get something you like/want, and you will discard/sell the rest. Therefore you might waste some of these.

my goal with this is, to use it on MK XIII gear only, or should i use some on lesser gear? I'm only doing the daily collection and any opportune chances to collect the traces, so i may have enough for one or two upgrades per toon when all is said and done. Therefore i will have to use them only where I can obtain an upgrade with long-term viability. Am I correct in my assumptions?

I think you can ask 10 people, and you will get 11 different opinions on what is the best way to use these.
But only upgrading items that have long-term viability is the smart way to use any kind of upgrades, not only Omegas.
More possibilities would be:
- The most expensive items to upgrade are Reputation Set Items. The 4x rarity upgrade chance might help with reducing that.
- You could also use them on weapons, but I would suggest to limit it either on UR weapons, or weapons with fixed mods.
This way you negate the possibility of undesirable mods.
- The upgrades are account bound. You could send them all to your Main toon(s) instead of spreading them accross all of them.
A farm toon doesn't need any upgraded items.
These suggestions are just my personal view. In the end you have to decide for yourself what the best use is.

I had read, or maybe just heard that there were problems with upgrading Reputation Set items, is that still correct? And i'm sure there would be plenty of disagreement on just which Rep Set to upgrade as well.

Disagreement yes, but generally it depends on your build.
In general you can't do anything wrong in upgrading all 4 pieces of the Iconian Set.
They are the best for Energy Weapon builds, hands down, and some parts can be used on Exotic and Torp Builds, too.
Exotic builds usually use a different setup.
Solanae or Counter Command Deflector
Advanced M.A.C.O. Engines and Shield if Torps are used, Iconian if Cannons/Beams.
Core is either Iconian (for 3pc set w/ beams) or Temporal Phase Overcharged Warp Core (the usual choice)
Torp Boats use a mix of the ones stated (Counter Command, Iconian, 2pc Advanced MACO), depending on what stats you prefer.
Healers go-to set seems to be the Kobali.
