I fly the free 2014 Anniversary T5U Solanae Dyson Science Destroyer using Polaron DHCs foward, polaron beam and turret aft along with an aft Kinetic Cutting Beam. Is it advisable to replace the rear uncommon Polaron beam with the Omni AP Beam?
No, its probably best to stick with the same energy type. Although you should be looking to upgrade weapons from uncommon to a higher rarity.  However, do post you build using the skill planner here so we can take a look

Mixing Energy type is usually a bad idea. You could go for a crafted Omni-Directional Polaron Beam instead. You can craft those, if you are Level 15 in the Beams R&D School or you look for them on the Exchange.

Depending on the rest of your build I'd go with either 2 turrets and the cutting beam or 3 turrets.  The cutting beam is good for the weapon power reduction from the 2 part set but if you have enough other things to boost your power levels isn't needed.
